I remain stalwart. I use 'How comes?' as an abbreviated version of 'How does it come?"

You need a third choice:

The other two just sound wrong to me.

"How comes" is the original English term, deriving from "How did it come to be that..." and so on. "How come" is the Americanised form. Both are correct. Stop bickering!

I would say that it would be How come it is raining out, the other sounds like you have a slur or have started drinking already for the evening.
